This is my first time doing distributed computing on a Mac, and I've looked for this (seemingly obvious) answer everywhere, but can't find it.

With my preferences set to "run always" or "run after idle 1 minute", and my screensaver something else (afraid of burning my screen), will BOINC still do work in the background if the client is off (ie. not in the dock)?

The client must be running but it need not be displayed. In other words, the GUI client will usually display a BOINC icon in the menu bar (and the dock) when it is running, but you do not need to have the BOINC manager window actually displayed for it to run. So if you have the small arrow under the icon in the dock and you see the icon in the menu bar, that is all that is necessary, If it is set to run always or to run using your preferences that is enough.

You can open the manager window to check it at any time, and then click on the close window button to close the manager window and that will have no effect on the running applications.
